About gwaR

gwaR

A collection of R functions to conduct downstream GWAS analysis for Arabidopsis thaliana.

About

This package provides functions for fast analysis of GWAS tables. This package interacts with the 1001genomes API for variant tables by default, but can also deal with local SNPmatrix (needs to be fst format). Annotations are fetched from biomart upon package installation, and should be TAIR10. The overall idea is to be able to have a package that integrates tasks that are usually carried out by visiting different websites and trying to collect and curate information. This package provides no new classes, but the table containing the SNP information (chromosome, position, pvalue) needs to conform to the expectations. There are wrappers that import csv files to match the desired format. This package is pipe-friendly.

Phenotype effect

gwaR provides function to split the phenotype values by SNP presence. To do this, it needs a phenotype table, the name of the phenotype of interest (should be one of the columns), the GWAS table, the rank of the SNP of interest and optionally a SNPmatrix. If no SNPmatrix is provided, 1001genomes.org is queried to obtain SNP presence / absence information for the accessions in the phenotype table. The for_limix table used here, is similar to the image_data table defined above, but contains some summary variables, such as relative senescence, computed by dividing the number of pixels classified as senescent, by the total plant pixels (green, anthocyanin, senescent).

On expression

Gene expression is a phenotype, and there are plenty of transcriptome datasets available. This function retrieves expression counts for all accessions, and splits by SNP-presence. By default, this gets counts for the nearest gene. A list of datasets can be retrieved using get_expression(list_studies = T).

## No SNPmatrix provided, retrieving information from 1001genomes.org

Linkage

It might be that the SNP with the lowest p-value is not causal, but in linkage with a SNP that actually causes the observed change in phenotype. The 1001genomes.org polymorph (1001genomes) tool lists SNP impacts, based on the predicted effect of a SNP (e.g. silent, missense, nonsense). gwaR provides a function to produce a plot of linked SNPs by impact, combined with a gene-track. Anchored = T will compute linkage between a SNP of interest and all around it, anchored = F will calculate linkage of all SNPs vs all. This function often fails when trying to use the SNP information from polymorph, i recommend providing a SNPmatrix. For this to make sense, the SNPmatrix used for GWAS, and the one used here should be the same. For details on filtering, adding legends etc, please consult the documentation

As of version 0.6 this package contains a function to collect phenotypes for a set of linked SNPs from the phenotype table.
