Create Objects of Class "guidanceAA"

Description

Create objects of class "guidanceAA" from objects of class "AAbin" and a matrix derived from guidance or HoT.

Usage

guidanceAA(msa, scores, method, msa.method)

Arguments

msa	An object of class AAbin.
scores	A matrix of quality scores.
method	A characters string giving the method to derive the quality scores.
msa.method	A character string giving the alignment method
