Arguments

obj	A tpm object.
col.idx	A numeric or logical vector specifying columns to keep.
row.idx	A numeric or logical vector specifying rows to keep.
clusters	A numeric vector indicating cluster membership.
pdffout	A character string specify pdf output file.
log.it.already	A logical value specifying whether tpm values were already log2 transformed.
mean.it	A logical value indicating whether to generate group values from individual samples.
small	A numeric value indicating the adjustment to the TPM values before log2 transformation.
