fit: Fits rate model

In ndukler/phyloGLM: Tests for signals of variable rates of evolution between gene classes and lineages for probabalistic alleles

Description

Fits rate model object and returns fitted model

Arguments

model	rateModel
scale	a scale factor to apply to log-likelihood, defaults to -1
method	Optimization method to use ("bfgs","mlsl","stogo")
hessian	if TRUE calculate hessian
threads	number of threads to use
control	See control from optim if using l-bfgs-b, otherwise look at nl.opts

Value

a list incuding information about the optimization, the model object is updated directly (by reference)
