Description
Prepares a BioPAX object for correct flattening:
1. Applies clean_biopax function;
2. For instances of class Complex, replaces memberPhysicalEntity with component;
3. Removes all memberPhysicalEntity-related instances by replacing
references to instances with memberPhysicalEntity property with references to the instances they reference.
