Calls cufflinks on input bam file(s).

Usage

## Default S3 method:
cufflinks(bams=NULL, optionsVec, ..., commandName="cufflinks", verbose=FALSE)

Arguments

bams	Vector of pathnames (.sam or .bam)
optionsVec	Vector of named options
...	...
commandName	Name of executable
verbose	See Verbose.
